There are a couple of ways that you can automate this process, you could do this via an import, we have some information regarding this on our help files which I have linked below.

Another option that you have is using the automated bank feeds, you can use these to create the payment and receipt transactions directly in the program, from data that has automatically downloaded from your bank. Please see the bank feed article below for more information.
