Sage 50 Accounts will calculate the VAT Return based on the the dates and values of the transactions entered in line with the VAT scheme you use.

If you're unsure of the relevant dates or values to record, and thereby affect the VAT Return, it might be something to check with your accountant, or HMRC themselves.
