Where do you enter the cost of business call charges on P11D, does it come under Miscellaneous Benefits ?

We would recommend having a look on the HRMC website to check if this is something that you do need to record and report - Expenses and Benefits: Mobile Phones: What to report and pay.
If you find you do need to report the mobile phone calls, please contact HMRC to see what benefit they would like it recording under.

Thank you James. HMRC have confirmed I need to enter this under section N which is not subject to Class 1A Nic. How do it do this on Sage 50 P11D ?

As HRMC have confirmed Section N, that would be done through Miscellaneous Benefits and setting your benefit type to Utilities - Telephone Calls.
Unticking the Class 1A box within the set up of the benefit will allow it to show in Section N Box 16
