I have added a new employee as normal. He is appearing twice on my list when I run my December payroll.

Thanks for using the Community Hub.
Log into ROS and see if the employee is entered there twice.
I suspect this will be the case.
Delete the employee in ROS who holds no financial values.
If neither have values, or both hold the same financial information, you still need to delete one of the employees.
