Once you have the basic cheque information entered so that everything is done except that the automatic calculations on your system make the deductions incorrect, use the button on the toolbar called Enter Taxes Manually to open the EI, CPP and Income tax fields for manual entry.

This cannot be done under Payroll Cheque Run, I think you can only do this on a single employee cheque under Paycheques.
