I'd check your settings under Invoice and Order Defaults - General - Prompt to Allocate Stock when saving a Sales Order 

and tick that option...Sounds like it's unticked

Thanks very much for this suggestion, unfortunately, the box was ticked. I also noticed that Sage allocates stock to all quotations when I run backup in the evenings. Until I do there is no problem and no stock is being allocated to quotations. Any ideas? 

Sounds like a bug then - are you on v27 by any chance?

I'm still on v24 and not at all convinced by v27

Yes, sounds like a bug of some sort, we are still on version 25.1

I can confirm we don't have any outstanding bugs around this in any version of Sage Accounts.

It may be worth installing your upgrade. In v26 we made changes so that you had to have an order highlight to click any of the buttons on the toolbar.

This change was a customer request after customers told us they used to click the button and issue all stock without having an order highlighted, resulting in all orders having stock issued.

Hi Ian. 

Thanks for your advice, the problem solved itself after a while and for the last few days, the automatic allocation did not happen again. Whatever caused it we still don't know. If this happens again we will install v26 for sure!
