With regard to the blank window, can I check which version of the software you are using? You can confirm this in the software in Help > About. This was an issue in v25 and below but was fixed in v26, see this article: MTD - Blank screen when submitting a VAT Return >

With regard to Month End and the VAT Return, you are free to run month ends without affecting the VAT Return. The transactions are picked up by the VAT Return based on the tax code and whether the transaction is reconciled, and reconciliation is part of the VAT Return process not the month end.
