Yes you will still need to process the year end in Sage 50 Payroll, to inform HMRC that you don’t have any more payroll periods to run for the tax year.

In Sage 50 Payroll, when using the Choose Tax Year option in the payroll year end process, the 2017/2018 tax year might not be available.
This occurs if you haven't paid an employee for one or more tax years, since completing your last payroll year end.
As a workaround, you must create an employee record then process a 0.00 payment for each tax year that is missing. Full info on how to do this here.
