Employee Leaving and SMP payment after leaving please help.

I have an employee whose fixed term contract is ending 31st March 2019 as we are not extending it, therefore she is a leaver, however she is pregnant and we have been told we have to pay her SMP even she has left employment on 31st March 2019. 

The HMRC has advised we process her as a leaver 31st March 2019 and after 1st April 2019 onwards to pay her SMP, until she gives us notice she has started another job with the OT code. Is this correct, please can you advise how I can do this on payroll. I click 'she is a leaver and this is her final payment' when processing payroll and it comes up with the full SMP payment of 39 weeks. 

Please advise as it needs to be process correctly for this month. your guidance will be a huge help.

    Thanks for using Sage City. I’m sorry for the delay in my reply, we’ve currently transitioned to a new system and are catching up with answering outstanding queries.

    When processing the final pay period for this leaver, you must select the Select this check box if your employee is leaving and this is their final payment check box in Enter Payments. This is especially important if the employee has outstanding items, such as an attachment or statutory payment, as after ticking this box, when you then click Save/Next in Enter Payments a message appears advising that there are amounts outstanding. To view the amounts, on the message, click Preview. This then pays the full outstanding amount of SMP to the employee as part of this payroll run. You can then process them as a leaver and submit your FPS.
