In the article you've linked, if you click the  'What are Payouts' section, it advises:

"By default, we record Stripe fees in the ledger account for Bank charges and interest.

To change this, choose a different ledger account from the drop-down list and click Save. "

Just to check are you looking for them in that location?

Thanks Andy, by default it should be recording fees and hopefully VAT on those fees in the ledger but I am not seeing these. It only shows the payout amount. When I view the details of the payout in the ledger, it just has the Net amount and Vat amount which are incorrect because it is calculating the Vat amount based on the payout and not on the actual charged amount.

Payout = charge amount - processing fee - Stripe fee - Stripe fee Vat.
