Paycheck sub formating needs to be changed. If I do this in a test company will it also change it in my real companies.
Nope. Form codes are company specific. In each MAS_XXX where XXX is the company code there is a folder called Reports and in that folder are folders for each modified form. You would need to copy from the test company to the real company.
When I go to the Reports folder I only find a form for AP checks. When I go to check printing in payroll and click "Form" I get "SAP Crystal Reports 2011 for Sage-[PR Check Printing Form Preprinted] This is what I want to change in the test company but i am afraid it will also change it in my working companies.

Careful, Forms are company specific by default, but they can be set so that one form is used for ALL companies. I very commonly do this for clients with multiple companies and do not require differing formats. Makes it easier to maintain formats. If a change is needed you only have to do it in one place.
When in report manager, notice the column for company. If it shows (ALL) it is being used by multiple companies.
