Did you ever get a resolution to this problem?

This was a change in the Payroll 2.x version, however both versions used the Employee pay cycle for the calculation of taxes even though you could change the pay cycle in payroll data entry.  Please respond here or privately with your reason to change the pay cycle so we can better see what the business need is on this.
