I'm guessing that field represents shipped BOM numbers, what about BOM numbers in inventory?

What if I have one master item number, with qty 10 of one BOM number 01, and qty 5 of another BOM number 02. And I try to ship more than quantity 5 of BOM number 02, will the system prevent that?

Yes, as long as you don't allow negative inventory.

I tried to ship a specific BOM number I knew I had a quantity of 1 for and tried to ship quantity 2, and I didn't get an error.. Negative inventory is disabled. Any idea how I can make Sage prevent shipping a BOM configuration quantity that I don't have in stock? it just seems to pull the stock from the master BOM number quantity.

Sage IC follows the costing method that you have selected and you cannot specifically identify BOM 1 over BOM 2 for shipping.  What you are looking for is Lot Tracking.
