It could be a date issue or Cash vs Accrual reporting.  Also, are all transactions taxable?

We are Accrual.  Not all transactions are taxable

That is one of the reports I pull - but the sales do not add up.  I need to input the total amount of sales when reporting to the Sales Tax Office.  The number on the report is lower than the one on the Customer Sales History which ties with amount of sales on income statement.  I am going to use the amount of taxable sales and the amount due as stated on the Taxable/Exempt Sales report and the total sales from the customer history report/income statement, but I want to know why the total sales do not tie with the income statement or Customer Sales History. And how do I verify the sales tax amount to paid is correct if none of the other reports even match with the total sales?  Before they had an issue with the sales tax doubling. 

You can go into "options" before printing and add the invoice numbers.  I would try to figure out what is missing.   

Income would include items like interest income & commissions that are not taxable.   

What about sales returns? 

Also, you could never use a journal entry.  It includes EVERYTHING.

It includes sales tax and anything else that was included on the invoice. 

Were you able to figure it out? I'm having the same problem. My CPA wants nontaxable sales to reconcile with the difference of total revenues - taxable sales on the income statement. I was able to match taxable sales to the taxable sales report. But I'm not sure where I should look or do to get the numbers to match. I'm hoping you figured it out and see this to reply what you did. :)
