Inventory questions from a Machine Shop POV

I have been getting familiar with Sage 50 over the last couple of months and finally have my company books set up in a way that I feel comfortable with. However, I have run into an issue or two as I go through and post my transactions each month relating to my inventory. My company is a small machine shop that manufactures valves and valve components for the naval industry. A majority of our jobs come through in contracts, and we are most often supplied with the materials that we need. As I have created quotes, sales orders, and invoices I have always set up each item we make as a stock item. Typically we do not have left over items in stock, but I set it up this way so that I could record if I was to have an extra item or two leftover from a job. As I post my invoices though, I have noticed that I have negative quantities in stock. I realize that Sage does not understand we are manufacturing items and therefore it takes the quantity of items from the invoice and subtracts it from the inventory for that item, which is typically zero. The only thing I have come up with to fix this problem besides adjusting the inventory count, was to classify my produced items as assemblies and the material as stock items. I didn't really want to take this route though, since I would have to go through and re-do the entire years worth of items up to this date since you can not change them from stock items once they are created. Does anyone have any comments or solutions for my problem besides these two approaches?

    In light of Sage 50's adherence to accounting standards the inventory module is fairly regimented. The method of using assemblies sounds like it is the most accurate way of reflecting what is going on there. If you sell what you a manufacturing, I would think that you should not be carrying too many negative balances (as opposed to say a retailer that has to deal with supplier delays, etc.). Also selling into the negative will trigger syscost adjustments when the inventory is replenished. Most users find this undesirable. You can read more about it here.
