I would not run expense reimbursement through the payroll check.  I would cut a separate vendor check.

So we use direct deposit for payroll, would I just need to mail him a check for expenses (he is out of state)?

Yes, that is what I would do.  Or Paypal him the money. Or give him a credit card with a responsible limit.
