941 Report (Aatrix) Employee count

When running our 941, it is coming up short for our total employee count for box 1. It appears if an employee is terminated in the middle of a quarter, they are excluded from the total employee count even if they received a paycheck during that quarter. We have to manually update this field for terminated employees. 

The PR Employee Count Report seems to do the same thing.

Is this by design or am I missing something?
