Yes.  The forms settings are stored per company under Setup, Reports and Forms once a company file is open.  Different companies can use different files and different logos.  If you wish to use a single company logo, you can do that from Setup, Settings, Company, Logo or just add the logo when you design the form you want.

Good to know Richard, I thought they used the same one as well.  I have one Customer that  requires major differences from a normal invoice this helps alot!  :-)

The program uses the same template by default but the forms customisations are available per company. If you are using Premium or Quantum, you can use different invoices for different Styles of Professional, Retail and Standard.  Each has it's own default or you can use the same for all three or you can change each to give you something different depending on what you need.
