Are the Applications just not displayed in Sage Desktop? If so, click "Applications" in the menu bar of Sage Desktop to cause them to display. That menu item is a toggle that shows or hides the Applications. I noticed that after one client upgrade I performed, the Applications were not displayed, but was easily resolved as described.

They wont display, even after clicking "applications".  If I click on favorites, all my favorites are listed.

If you click on any of your favorites, does the application run as expected? If so, then the problem appears to be related to the Desktop.

yes, I can click on any of my favorites.  for example, i have AP>edit register as a favorite task.  I click it, select which register I want to work in and it goes to it.

That functionality would indicate to me that it's not a licensing issue or the other things you've been attempting to track down. It could be a corrupted Sage Desktop profile that isn't allowing the "Applications" list to appear at the far left of the Desktop. Search for Solution ID: 18314 "Items display incorrectly in Tasks or My Tasks in sage Desktop, or Tasks or My Tasks are not available at all"  in the Knowledgebase.

 I ended up having to call Sage Support and getting transferred to a LEVEL2 senior consultant.  He ended up having to go back and removing an old install file, uninstalling the new upgrade and re-install it.  After that, my applications were available.
