Trial balance report is having some difference for debit balance and credit balance. how it can happen and what is the best way to solve this?

Maybe try a re-sync of account balances. It's in the Utiliities dropdown in the Financials Module. Select your site, fiscal year and check the "recovery" button. If there are any tables not synced, this will fix that. This report generates from BALANCE table though , which summarizes the GACCENTRY and GACCENTRYD tables.
