If you aren't using tolerance check:

• Go to Sales orders delivery tab and see if 'Close unfilled lines' check box is checked.
• Check the BP record to see if the  'Allow order close' check box is selected.

Actually with more testing, i found that they have different relationships.  the "Close unfilled lines" is so that you can close all the lines at once by clicking "close" in the right hand menu.  If it's unchecked, you have to close the line manually.

the delivery tolerance seems to be if the system will auto close the line based on the % of qty on the shipment vs. the order.
