In Sage X3, there is a product site setup for individual product.

Go to Common Data-> Products -> Products function, select respective product and click on PRODUCT SITE button which will navigate to product site. Link product to corresponding product site and create the same.

Now, go sales order and create sales order with above product which will create Sales order w.r.t product site combination.

In your scenario, setup products with Amazon site and remove other product site link which will restrict standard sales order to create showing the error message "Non - Existent product for the site".

We have other product sites where the product was manufactured previously, so movements exist which don't allow the site to be deleted.  When we attempt to enter an order for these products, we get the message "Insufficient available stock and partial allocation not authorized" and the only option is to click Ok.  Essentially this ignores the fact that there is insufficient stock at the selected site. 

I also have this issue, I know this is an old issue, but does anyone else know of a way to stop a customer from ordering a certain item? 

If the transactions are there with the site which is currently inventory not managing, You can disable the stock management option in the product site window.

You could set up Restricted price list per Item/Site 

No, X3 does not have this functionality, we have developed this because we could not find any solution available. Basically you need to create an auxiliary table with availabiities, this table will follow the logic of what you need to restrict, for example products that are not available to be shipped to a specific state because of regulations. so you restrict the product from a particular state, but you could go to specific zip codes if you want that all depends. Is a couple of auxiliary tables and some extra code on X3, it works beautiful.
